What I don't understand is now there are two repositories for ubuntu for docker: apt.dockerproject.org and download.docker.com/linux/ubuntu. Will both of these continue to exist?

Yes, for now both will continue to exist. The download.docker.com/linux/ubuntu repo is the preferred method of installing docker-ce on ubuntu. Instructions here:

In the future we will phase out the apt.dockerproject.org repo.
