I like getting notifications on the watch when my phone is in my pocket, but when carrying on an extended iMessage conversation I have to deal with notifications on all 3 of watch, iPhone, and computer. Does anyone know if there is a way to solve this problem?

yes, a setting. (Are you running the latest version of app?) Also Pebble Notification Centre is a good alternative.
